I hated the Water Temple, made me ragequit Zelda for about 3 years. But overall I'd say that the Great bay Temple in Majoras Mask is harder. I never really had too much trouble with any of the modern ones, I remember disliking the Wind Temple in WW though

haven't played great bay temple, and I find the Water Temple easy.
So... City in the Sky it is

It has to be a tie between the Water Temple in twilight princess and the Sky Temple
